- Like MegaMan Battle Network 6, MegaMan Star Force has a crossover with the Boktai series that was removed outside Japan. Geo can perform BrotherBand with Lunar Knights characters, and in a sidequest MegaMan can help Aaron and Lucian defeat Margrave Rymer.
- This is the first game in the alternate universe series to featured non-man based foes (such as Cutman, Heatman, or any kind following the tradition of the old classic series) but instead most of the foes are animal based, thus following the tradition from the classic series to the Megaman X series when the Robot Masters were replaced by the Maverick Reploids and now from the NetNavis to the FM aliens.
